(大戸島調査と防衛隊の反撃) 大戸島の陳情団による被害報告を聞いて、国会が調査団の派遣を決める。そこで古生物学者の山根博士が娘の恵美子や尾形といっしょに巡視船しらねで大戸島に向かう。ゴジラの足跡を発見し、放射能を帯びていることがわかる。そのとき半鐘が鳴り、村の反対側に出現 したゴジラを目撃し、写真が撮影される。報告を受けた国会では、ゴジラが水爆実験の落とし子であることをめぐって事実を公表するかどうかで紛糾する。とりあえず、防衛隊のフリゲート艦による攻撃がおこなわれるが、そのニュースをテレビで見た山根博士はゴジラが殺されようとするのに意気消沈して書斎に閉じこもってしまう。この攻撃のあとで、ゴジラはかえって東京湾に近づいてきて、クルーズ船に目撃される。

(Odo Island Investigation and Counterattack by the Defense Corps) After hearing the damage report from the petitioners on Odo Island, the Diet decided to dispatch an investigation team. Dr. Yamane, a paleontologist, and his daughter Emiko and Ogata head to Odo Island on the patrol ship Shirane. He discovers Godzilla’s footprints, which prove to be radioactive. At that moment, a half-bell rings, Godzilla appears on the other side of the village, and a photograph is taken. In the Diet, after receiving the report, there was a dispute over whether to disclose the fact that Godzilla was the offspring of a hydrogen bomb test. For the time being, an attack by a defense force frigate is carried out, but Dr. Yamane, who saw the news on TV, shuts himself up in his study in despair as Godzilla is about to be killed. After this attack, Godzilla approaches Tokyo Bay and is spotted by a cruise ship.

(第一回ゴジラ本土攻撃)海外からの情報を得た萩原が恵美子と一緒に芹沢博士を訪ねるが、ゴジラを倒せるような秘密の研究などしていないと否定される。だが、残った恵美子は地下の研究室で恐ろしいものを見せられる。彼女が呆然として家に帰ってくると、ゴジラの足音がして、品川沖から上陸 してくる。防衛隊の攻撃をもろともせずに家屋や建物を焼き、品川駅の構内を荒らし、電車を破壊して海に去っていく。

(First attack on Godzilla mainland) Hagiwara, who got information from overseas, visits Dr. Serizawa with Emiko, but he denies that he has not done any secret research that can defeat Godzilla. However, the remaining Emiko is shown a terrifying thing in the underground laboratory. When she comes home dazed, she hears Godzilla’s footsteps and comes ashore from Shinagawa. Despite the attacks of the defense forces, they burn down houses and buildings, destroy the premises of Shinagawa Station, destroy trains, and goes into sea.

(第二回ゴジラ本土攻撃)政府は東京湾沿岸に送電線の鉄条網を配備し、住民を避難させる対策をする。尾形は山根博士から結婚の許しを得ようとするが、「ゴジラの生命力」を学ぼうとしない人間たちに絶望する山根博士と言い争いになってしまう。ゴジラが芝浦沖から再上陸すると、通常兵器によかちどきばしる攻撃や送電線をものともせずに吐く放射能の炎で、銀座などが焼け野原となり、勝鬨橋から去っていく。この間に松坂屋デパートや日劇や国会議事堂が破壊される。たくさんの死傷者が出た惨状に恵美子は芹沢博士がオキシジェン・デストロイヤーという秘密兵器を開発していたことを尾形に話す。二人が訪ねていくと、芹沢博士はそれが水爆以上の破壊力をもつことを告げて使用を拒むが、ついに 説得されて一度きりだという約束でゴジラへの反撃をおこなうことになる。

(Second Godzilla mainland attack) The government deploys wire fences of transmission lines on the coast of Tokyo Bay and takes measures to evacuate residents. Ogata tries to get permission from Dr. Yamane to marry him, but he ends up arguing with Dr. Yamane, who despairs at the people who don’t want to learn “Godzilla’s vitality.” When Godzilla re-landed off the coast of Shibaura, Ginza and other areas were turned into a burnt wasteland by attacks that attacked conventional weapons and radioactive flames spewing out power lines, leaving Kachidokibashi. During this time, the Matsuzakaya department store, Nichigeki, and the National Diet Building were destroyed. Emiko tells Ogata that Dr. Serizawa had developed a secret weapon called the Oxygen Destroyer in the tragic scene with many casualties. When the two visit, Dr. Serizawa tells them that it has more destructive power than a hydrogen bomb and refuses to use it, but they are finally persuaded and they counterattack Godzilla with the promise of a one-time use.

(ゴジラ殲滅) 巡視船しらねから、尾形と芹沢博士は潜水服でもぐり、海底に横たわるゴジラにオキシジェン・デストロイヤーで攻撃をしかける。だが、その効果を見届けて芹沢博士は「幸福に暮ら「せ」という言葉を尾形に残し、空気を送るチューブを自分で切断して、製造の秘密を葬り去る。ゴジラが断末魔とともに死んだのを全員が見届ける。だが、山根博士が「あのゴジラが最後の一匹だとは「思えない」という不安を述べて映画は終わる。

(Godzilla Annihilation) From the patrol ship Shirane, Ogata and Dr. Serizawa dive in diving suits and attack Godzilla lying on the seabed with the Oxygen Destroyer. However, after witnessing the effect, Dr. Serizawa left Ogata with the words “Live happily ever after” and cut off the tube that sends the air himself, burying the secret of manufacturing. Everyone sees that Godzilla dies with his death throes. However, the movie ends with Dr. Yamane expressing his anxiety, saying, “I can’t believe that Godzilla is the last one.”
